Start with Season 1, episodes 1-12, following the minor god Yato, the half-phantom Yukine and the human Hiyori. Then move into Season 2, Noragami Aragoto, split across episodes 1-6 and 7-13. After the Aragoto episodes, watch the OVAs — A Promise In Spring, God's Possession God's Curse, the Yatogami Serial Murder Incident Suspense Theatre OVA and A Picture Together — which expand on the cast with side stories tied to the second season. Slotting the OVAs after Aragoto keeps them beside the material they accompany rather than interrupting the main run. If you only want the core story, the three episode blocks deliver it, but this is the complete order including all OVAs. Season 1, episode 1 is where to start, and the show flows in chronological order straight through Aragoto.
